still no clue how to fix it, or if sd3 can take care of that for me somehow. Upon further reflection, i remember having the same problem with the multi12 on its own trying to set it up with the app, so i guess it is the yamaha's fault.

i tried plugging different things into different places but i haven't yet found a balance that would let even a single extra pad work as intended. i don't really care which note gets assigned, as i'm not using a keyboard. Ideally, i could map each pad from the multi12 where i want it to go to its own pad. so that would seem to be the problem, but being new to midi and programming drums and all that, i'm not sure if that is something that can be addressed, and if so, how. i took the bass drum and plugged it into all the outs and it changed note each time, but always to something already extant. each of the extra ins on the back of the unit are given the same value as the bottom row. Someone (not sure if it is the yamaha or sd3) is assigning the extra pads the same notes as the pads on the multi12. I did a little experimentation and here are some findings:

Software is up to date and the multi12 has the latest updates and drivers and all that. i might survive without the hats or the snare, but i need the bass drum. i really don't want to sacrifice my extra pads. not sure where the problem lies or how to fix it. there isn't a multi12 preset, so i modified the yamaha legacy one. i'm loving the new sounds from sd3, and it is much easier to program midi than ezd2 is, but i still can't make it do what i want it to do. I just can't unstick these pads, and it's killing me. or if i change pad seven to be a high hat, it'll change my snare pad or bass pad to match. when i program one of those pads, it changes the sound of a corresponding pad, ie: if i set up pad nine to be a ride, it'll change my hi hat pad to a ride as well. but it is still a no go with the bottom two rows. and i can also program the top two rows of the multi12 without any trouble either (the skinny ones on top and the upper middle row). i can map these just as i like without issue. so there's a high hat (open/closed), a kick drum and a three zone snare.

I'm using the multi 12 with some extra pads i pulled off my full yamaha kit. i can't get the sound i want coming from the pad i want it to come from. and i'm stll having the same problems as before. After having a great deal of problems getting my dtx multi12 to work with ezdrummer2, i decided to set it aside and wait for the upgrade.
